Yes, there are definite pros (i.e., flexibility, upgradability) that counterbalance that big con. However, it's still a major pain in the gluteus to spend 45 minutes trying to get something to work that should be as simple as plug in the microphone, fire up the VOIP software, and start recording.
I'm picking on a particularly immature part of contemporary PC technology (Skype, audio editing tools), but the point still applies. As frustrating as the DVR at home might be, my recording of The Colbert Report doesn't have compatibility problems with the recording of the movie Bottle Rocket.
And why in the name of all that's holy is audio editing such a dark art on the PC?
Get a mac.
